My pet just caught a rather big fly and ate it. He doesn't look nauseous or anything, but since flies aren't very clean, I'm concerned that his stomach might get infested with bugs. Is there anything I should keep an eye out for?

You shouldn't be so much worried. The fly would be digested in a bit of time. The trypsin enzyme would see to that. Your pet would not have any problem at all.
